I do not own proper 2d animation software. None. I have had very little animation training. Some basic Flash stuff in highschool. But I love animation. So what do I do?
I ANIMATE EVERYTHING IN PHOTOSHOP ELEMENTS (the kind with almost non-existent animation capabilities) AND TIME THE FRAMES IN A FREEBIE SLIDESHOW CREATOR (Photostage)
I couldn't actually test the animation until all the frames where done, and if it didn't work I had to start over.
Everything went better than expected
Scratch here is actually made up of many objects, has some simple expressions and a few hands to choose from. I wanted to have her wave and bend her arms around but it looked rag dollish. Simple arm movements did ok.

The projects you have cooked up sure sound exciting. They sound like a lot of work, but a lot of fun. Maybe you'll supply pictures/ links? *hint* *hint* Dark-skinned Scratch just works for me, it contrasts her white coat. Glad to supply reference.
I'm not sure about the frame moving up and down, but perhaps you are seeing her eyelashes when she blinks? It's sorta a subtle movement and you have to be looking for it.
Just to let you know, I'm restarting my doll...soon. Her hair looks weird and she's taller than I interpreted, so restart time! *I'm gonna kill myself doing it when I get started*
Rats, but ya gotta do what ya gotta do. It'll feel faster this time. Just get into the groove of starting and you'll find you can't stop (I used to make sock monkey's, I've learned this from experience)
It is a ton of work with the layers. I started Scratch two days ago and I'm only finished with her shirt, jacket, head, hands, and hair.I've got her face(glasses, eyes[yes I'm drawing the eyes, it's gonna kill me], nose and mouth), pants, shoes, and I'm going to add some headphones.*Goes to eat breakfast**comes back* I sure will send you pics. Dark Scratch works for me too. ^^
Oooh! Eyes and headphones! And I thought I was being detailed. Hey if your going to do something, do it right! I was going to suggest using gradient fill and transparency lock for the eyes, but then I realize you're making a doll (or an animation, not sure which), not using photoshop.
I love the idea of dark Scratch. I'm creating my own human "doll" of her. Planning on making an animation with Octavia and Vinyl Scratch.
And the animation is awesome, the background is simple...yet the shading makes it look better.
I have a question...what's with her glasses at the beginning? The frame moves up and down then she starts bobbing. ...?
